Thunderbolt Vs. PCI-E Vs. DisplayPort

It's been said that Thunderbolt is a combination between PCI-E and DisplayPort technologies. That being said, is there a case where Thunderbolt isn't as good as using these other standards, directly? What's the difference between them, and which one is the best?
