If you want to have the anthrax bomb upgrade at the start of the next mission, you'll need to fight it out with the splinter cell for a bit. It can still be done before Chinese forces arrive, but you might have to deal with some toxin shells. Try to get your experience meter about 2/3 full before detonating the trucks.
