The film follows the plot of the TV series SpongeBob SquarePants, focusing on the anthropomorphic sea sponge SpongeBob SquarePants (Tom Kenny). It begins with a live action sequence of a pirate crew eagerly awaiting their treasure: tickets to The SpongeBob SquarePants Movie. When they recover it, they sail to the movie theater and sit down at the front row seats to watch the film. In the movie proper, SpongeBob has a dream of becoming the manager of the Krusty Krab restaurant and that the restaurant is in danger because a customer named Phil has no cheese on his Krabby Patty, but SpongeBob comes to save the day. SpongeBob wakes up, and happily gets ready for the Krusty Krab 2 opening ceremony, with the hope that his boss Mr. Krabs (Clancy Brown) will promote him as manager of the new restaurant. At the opening ceremony, SpongeBob is denied the title, which is instead given to his co-worker Squidward Tentacles (Rodger Bumpass), due to being more mature than SpongeBob and Mr. Krabs thinking that he is just a kid and unable to handle the task.\r

Meanwhile, Plankton (Mr. Lawrence), Krabs business rival, enacts a plot to steal the Krabby Patty secret formula and frame Mr. Krabs. At night, he steals King Neptunes (Jeffrey Tambor) crown and sends it to Shell City. That same night, SpongeBob heads to his favorite restaurant, Goofy Goober, where he drowns his sorrows in ice cream with his best friend Patrick Star (Bill Fagerbakke), and wakes up the next morning with a hangover. That same time, King Neptune crashes into the Krusty Krab 2 and assaults and freeze Krabs. SpongeBob later arrives and bad-mouths Krabs, but, when seeing his bosss life is at risk, promises Neptune that he will retrieve the crown from Shell City. Neptune orders SpongeBob to be back with the crown back in exactly six days to unfreeze Krabs in place. SpongeBob and Patrick then head off for Shell City in a car shaped like a Krabby Patty.\r

Back in Bikini Bottom, Plankton steals the Krabby Patty formula and uses it to sell Krabby Patties at his restaurant, the Chum Bucket, claiming Krabs willed the recipe to him. He also sends a hitman named Dennis (Alec Baldwin) to pursue SpongeBob and Patrick. Squidward, meanwhile, uncovers the truth about Plankton stealing Neptunes crown and attempts to alert Neptune, but Plankton uses mind-controlling buckets, disguised as souvenirs, to control the residents of Bikini Bottom, including Squidward, and renames the city Planktopolis. In the meantime, SpongeBob and Patrick come across a hazardous trench, and Neptunes daughter Mindy (Scarlett Johansson) appears to give them encouragement by falsely claiming they are men, and they successfully pass the trench.\r

On the other side, SpongeBob and Patrick meet Dennis, who tries to step on them with his giant boot, but is stomped on by the cyclops (a diver). The cyclops grabs SpongeBob and Patrick and heads off to his store by the beach, which is in fact Shell City itself. When they arrive, SpongeBob and Patrick find the crown, but encounter a lethal drying-out process which kills them. However, they shed tears that short-circuit the heat lamp, which releases smoke and activates the emergency sprinkler system, reviving them, as well as the other dried-out sea creatures being sold as souvenirs. While the sea creatures attack the cyclops, SpongeBob and Patrick take the crown and head out to the beach. After accidentally losing their way home, David Hasselhoff offers the two a ride, which they gladly accept. On the way, Dennis catches up to them, but is struck by a catamaran back into the sea.\r

Back at the Krusty Krab 2, Neptune arrives to execute Mr. Krabs. In the nick of time, SpongeBob and Patrick return with the crown, save Krabs, and then confront Plankton. In turn, Plankton drops a mind-control bucket on Neptune, causing him to become one of Planktons slaves. SpongeBob, cherishing the fact he is just a kid yet he accomplished so much, uses the power of rock and roll to play Goofy Goober Rock, and frees the citizens of Bikini Bottom. Plankton is arrested and incarcerated, and King Neptune thanks SpongeBob for his bravery and unfreezes Krabs, who graciously gives the title of general manager of the Krusty Krab 2 to him.\r

In a post-credits scene, a theater usher tells the Captain and his pirate crew to leave, to which they reluctantly comply.\r
